The engine must have sufficient oil-- check to make sure you have coolant and that the belt to the water pump is there and tight . Do all these checks with the engine off! Have a mechanic check further.

Sounds like you have a sensor failing. Your best bet is to take it to a garage with a engine analysis system (computer hookup) They will be able to diagnose the problem. Could be mass air flow, throttle position, or oxygen, sensor. A clogged air filter will cause a RICH burn condition, not lean. And could cause this problem as well.

Sounds like it has a vaccum leak as well as a possible problem with the cooling system. Have it looked at ASAP. Good luck.

difficulty with the throwout bearing. Did you replace it or merely installation the transmission as is? can be a foul new throwout bearing difficulty from an inexpensive grab (i.e. ebay grab) because maximum of those elements are not even examined contained in the motorcar they're made for (see: China).

Check your air filter, too. It could be dirty or clogged. A "lean" gas / air mixture can cause heat and revs.

you could have a compression leak which is causing it to over heat becausing it is working harder to produce more compression causing it to rev higher and if is leaking oil too it could be your head gasket.
