Ouch... You're in deep waters aren't you?
I've only heard about metagenomics so I don't really know the experimental complications with that. Haven't you done a literature search?
I haven't much experience with libraries. I guess it depends a lot on what type of library you're constructing. I have a friend who did a lot with phage display libraries so I am sure he can be more helpful. However I don't know whether he has time and I guess you should be more detailed about the experiment and your questions.

That's a big question! If it helps any, I've actually constructed several metagenomic libraries both from soil and wastewater treatment tanks (crazy environments, I know). How you go about library construction depends alot on your sample, what size insert you want, any downstream applications (sequencing, expression, hybridization, etc), and what vector you want to use.
