How do you organize the notes your writing?

First you read it, to get the gist of the story, get an idea what it's all about, and some familiarization with the characters.
Then you go through it and make notes. How does the author present the characters? How does the theme evolve? How does the plot advance the story? How do the characters or settings or action advance the plot?
What you are trying to do is analyze how the author has put the story together, how s/he keeps it moving, and keeps the reader involved.
Make notes as you go through, and you will begin to see a pattern in the process the author is using.
When you begin to write about the novel, you will have all the material you need, and will be able to present the themes, the highlights, the foreshadowing, or subtle planting of things that seem inconsequential at the time but turn out to be critical to the resolution of the story, and so on.

I make notes in the margin of the book.

notebooks were invented ...so use them!!! don't use looseleaf paper cuz it gets lost easily...
