The Empire Strikes Back, the second movie to be released but the fifth in the series (boy, future generations will be wrapping themselves in Mobius strips over that), is the overall best movie.
Of the Special Editions, it's the one changed least, and even THOSE (an "expanded" Cloud City and Vader arriving on his shuttle) I have to wonder why they were made.
It's also got the best story of the six, and it's one of the handful of sequels in movie history that's better than its predecessor! Instead of the traditional science fiction motifs (dogfights in space), TESB is far more character-driven and in a way a coming of age story; just because Luke, Leia, et. al. destroyed the Death Star in Star Wars (call it A New Hope and I shall have to turn my back on you; childhood memories of the original die hard), there's a lot still to do, and they might not make it. (Aside: Harrison Ford as Han Solo wasn't sure he'd be able to come back for Return of the Jedi, so the carbon-freezing was planned and executed as an end for his character.)
Revenge of the Sith is a (faraway) second; impressive story, special effects (yes, even CGI) that fit versus feeling grafted on, and a dark ending that makes you think: what went wrong? Palpatine/Darth Sidious didn't get to take over the Republic and turn it into the Empire without a LOT of help -- and don't start me on the parallels to the rise of the Nazis, because there's more.
In descending order, I'd have to go with Star Wars (the original), Return of the Jedi, Attack of the Clones (record for most hypocritical line by Mace Windu: "We're keepers of the peace, not soldiers."), and finally The Phantom Menace. In twenty years, that might change since we now have access to the whole saga. But quality in a story will ultimately win out over quantity, and character will always win out over effects.

Return of the Jedi (original, not the special edition). It had Ewoks and Jabba the Hutt. It also tied off the story nicely and killed off the Emperor (I hate that guy!).
