The short answer is difficult.
First a disclaimer, I know little about the Mustang specifically, but quite a bit about automobile assembly in general, having been an automotive engineer most of my adult life.
The control systems of your engine, transmission and body all need to communicate. I would wager the transmission, drive shaft and rear differential would all have to be larger to handle the additional torque of the supercharged engine. In addition, the package with the supercharger will probably come with larger brakes, different suspension components and perhaps even different hubs. It is an even bet the braking system will also communicate with the engine management system to enable a traction control system to work.
So, if you begin swapping pieces, take a look at what you have in your 4.0 liter car that is the same as a supercharged car, and start from there. You'll need all the controllers, and all the suspension pieces (including bushings, springs, shocks, stabilizer bars, brakes, hubs, wheels, sensors).
It is much easier (and much less expensive) to just change cars. However, if you want to modify your own car, I would suggest purchasing a bolt on package that someone has already modified the programming to work with your car. Be prepared to pay $10 to $15,000 to get this done right.

You are always taking a risk swapping engines so if you think you might be satisfied with making a few mods to your 4.0 like adding a supercharger, headers, cold air intake, and cat back exhaust and if the engine is in pretty good condition I say don't take the risk of swapping out.
