eBay automatically does a withdrawal from the account you have listed with them when they send your monthly invoice. If you have PayPal listed as your account then it will come out of your PayPal balance, otherwise it will come out of your checking, savings, credit card, etc. account that you have set up in eBay.

Yes, if you have positive balance, then you can pay the listing fees with PayPal. Please note that you need not to withdraw from PayPal and then pay. Moreover, you should have PayPal premier or Business account to do so.

They don't necessarily take out their fees automatically, that's just an option you can set up. I get an invoice which I am free to pay however I like, and yes, paypal is an option (and the one I choose).
