The Shining. But my reason may be somewhat personal to me.
In the movie, Jack Nicholson looks so much like my father did when I was a child, that it was totally spooky to me. And when he pushes his face through a door he just smashed and leers, and says "Heeere's Jack!" Lordy, I had nightmares about that being my father for a long time. He used to like to twirl up his eyebrows into points and leer and pretend he was the devil.
I'm still not certain he was pretending.

No movie will be so scariest than the one you really EXPERIENCE because it leaves a long lasting impression on you and you can remember every bit of it.

Event Horizon. Well thought out flick and good execution. Sci Fi but still grounded in eternal human struggles. Scared the pants of me twice.
And in response to the answer you left me (deconstruction of matter): I agree with your take on reality, I just sometimes wish it were different. I sometimes wish that there was no meaning, that I could just do my best and call it good. I know it's impossible, but an ending - some sort of ultimate closure - sometimes sounds nice.
