I've never heard of appying make up over water based foundation. That's wearing 2 foundations. Here's the web site I found:

http://www.cosmeticscop.com/learn/article.asp?PAGETYPE=ART&REFER=MAKEUP&ID=35

Here's something I found on google.com that may help you decide which you want:

Water-based and standard liquid foundations
These foundations look like a somewhat thick liquid and pour slowly but easily out of the bottle. They are perfect for women with normal to dry skin and the number of foundations fitting this description and performance abound.

Pros: Most water-based foundations provide light to medium coverage and are best for those with normal to dry skin. The oil or emollient part of these foundations gives them good movement, which allows blushes and eyeshadows to blend on effortlessly and evenly over the face. Mistakes are easily buffed away with the sponge.

Cons: If you have oily or combination skin, this is not the foundation type for you. Even the little bit of emollients in a water-based foundation can show shine almost immediately if you have oily skin. For the right skin type, there aren't any disadvantages to using a water-based foundation. This type of foundation is also a great option for women of color. If you are concerned with the small amount of shine that water-based foundations leave behind on the skin, try adding a light dusting of loose powder after you've blended the foundation in place.

Products Worth Trying: L'Oreal Visible Lift Line-Minimizing Makeup SPF 12 ($12.69), Paula's Choice All Bases Covered Foundation SPF 15 ($12.95), and Stila Illuminating Liquid Foundation ($35).

water based foundations are supposed to be a lot better for you, especially if you have oily skin. I also find that it lays better on your face and tends to wear longer. If you want to try a water based foundation, make sure you go into a more expensive brand. They tend to match your skin a whole lot better and aren't filled with cheap ingredients that could irritate or cause a break out.

I think that if it's a well known brand and doesn't include iron - then you should be fine. A lot of makeup with iron (ie: lipsticks etc) used to be a probem many years ago due to the iron content - I dont believe this is a problem anymore, except in super cheap makeup.
I dont see why water-based makeup would be a problem. Unless of course you have super sensitive skin, and then you should do a patch test on yr arm to see if yr allergic.

Why would it be harmful to the skin? I would think oil based is worse for the skin because it clogs pores. I prefer water based for my oily skin.

No they are not harmful to your skin. My favorite is Maybelline Pure, advertised as 50% water. It applies matte, lasts all day, coverage is sheer/natural, its easy to find a color match because of the samples they sell, and the texture is lovely.

Water based is good because it has less chemicals that clogs pores. Oil based are not to be used.
