The only one I would highly recommend is the Hearton Hotel in Kyoto. There are also Hearton in Tokyo and three in Osaka. If those are anywhere near as good as the one in Kyoto, you'll be very pleased. Best breakfast buffet, best rooms, three computers for free use (if you have your own laptop, then you can connect from your room), and the employees can speak English. Trust me, you won't regret it.

By the way, the Nishi Umeda one (in Osaka) looks very nice. But when I go back to one of those cities in Japan, it will be the only hotel I choose. You just happen to be going to the only three cities that have these Hearton Hotels. It's worth it. Hope this helps!

I live in Tokyo.and I know nothing about Japanese international hotels,,but GO TO KYOTO! Kyoto is really good,all my friends(all from tokyo)love Kyoto. If u go to Kyoto,you will be able to feel more JAPAN(like,Geisya stuff and so on) Tokyo can be too noisy. both places are quite safe though.

In kyoto, try the Kyoto Century Hotel...It is right in front of the Kyoto Tower.

If u want high end hotels then the Conrad in Ginza..the best i've ever stayed in. But for cheap alternative u can't go wrong with the shinjuku Prince hotel. Right in the middle of Tokyo aswell! brill!!

Meguro Gajyoen (Tokyo) is extremely expensive, but is extremely beautiful. Plus, it is more of a traditional Japanese style hotel... you will sleep in a futon instead of a bed.
