If it is, where were they stored?

That's one of the mysteries of WWII - the official records of what happened to them and if they were taken from the tower have not been released,.

There are a few rumours about them, the two plausible ones are:

1.) the crown jewels went over to Canada with the British Gold Reserves and securities. The convoy included HMS Emerald and spent the War in Montreal. If Britain was conquered Churchill planned to fight on from Canada. The crown jewels would have made a government in exile look better.

2.) A mine in Wales - the national treasures from art galleries and palaces were stored in the tunnels in a slate quarry at Manod, near Ffestiniog in North Wales. Another mine nearby was used for the storage of the crown jewels. How far away is Aberystwyth from Ffestiniog?

As far as I know the Scottish Crown Jewels were kept in Edinburgh Castle during the war - buried in a cellar.
