Try adding salt for freshwater aquariums to your bowl. It will help him to heal and prevent any other occurances.

Matrix124 is right - make certain you clean everything you can in the tank with your betta. (Obviously, you can't clean live plants very well.) Your poor betta will have to bear staying in a temporary container while you clean.
If the problem persists, you may have to think about replacing the thing in his tank or even the tank. The bacteria must be growing on something...hope you find it soon.

How do you clean the tank? How do you know it's enough? Do you treat the fin rot with medications? Do you add any chemicals to the water when you clean your tank? How big of a tank is it? Is there other fish in there?

THe first and best solution is Clean water and clean gravel. Bettas especially like to rest. I liked to make sure there are toys like rocks, caves, snail shells, silk plants or other items for my fish to rest on. This keeps them off the gravel in the first place.. Keep them off the bottom by providing something else to swim into or on! I found an easy way to super clean the gravel is to put it in a strainer, spray it down real good. I would clean the bowl or whatever you have it in daily, just to help the bacteria count stay as low as possible. Good luck, and keep us informed!

if you are changing the water too often then you are stressing him out. If you put medicine in the tank and clean it when its supposed to, then you should be fine.
But if it still occurs take a look at the elements in your tank, Ie. Gravel, Water Ph, food, decor, or even the filter.

if you are using ANY soap when you clean the aquarium you are not getting it all rinsed out, the soap will make the fish fins
deteriorate it just looks like fin rot
rinse and rinse and rinse your bowl, fill with fresh water
add aquarium salt according to directions, de chlorinate
your water then add your fish, the salt should help his fins
to heal

is your betta in the tank with anything else? Any live plants that might be aiding this growth? have you just cleaned the tank or have you also treated this?

you should probably check for any algae growing. You can also buy a fish(i forgot its name) that can clean your tank by eating up all the dirty stuff. Do you have a filter? If you do, change the filter and clean it about once a month.
