Although officially they will be "protected", I don't think that'll stop a lot of people from taking their prejudice and hatred against them. Arabs (or more specifically anyone who looked Middle Eastern) had some hate crimes committed against them after 9/11, even though they had nothing to do with it.
Of course, it largely also depends on what happens. If Muslims kill US citizens or soldiers deliberately (like setting off a dirty bomb or something, not the stuff going on in Iraq), then yes, people are going to take it out on those who look like the people responsible.
Historically speaking, some Americans have always harbored hatred towards a certain group. In WW1 it was largely against Germans, in WW2 it was mostly Japanese (because of Pearl Harbor), and Germans again to a smaller extent (but most seemed pissed at the Japanese, and there was enough mistrust of Japanese Americans that they were moved to concentration camps), and in the Vietnam War, there was a lot of hatred of "gooks" or Vietnamese (although this was largely overshadowed by the anti-war protests).
So if Muslims start doing a lot of crazy stuff to US soldiers or citizens overseas (or especially on US soil), expect to see some kind of retaliation from people filled with nothing but contempt and hatred, and refuse to listen to reason or logic.
But at the same time, don't assume everyone is going to be like that too, because that's just as stupid. Extremist Muslims probably assume all Americans = bad, and disregard any good we do or try to do, and focus only on the bad stuff. To assume we'll all act like them would be to lower ourselves to their low standards and is just as silly as the stuff I just said.

Probably not. What's more sad is that officials act similarly. There was a Morgan Spurlock documentary, where a typical U. S. guy was dressed up as an Arab. The first time in his life he was checked at the airport...

Probably. The US treated the Japanese-Americans pretty shitty during WWII, but didn't kill them. I do think Arab people do need to do a better job of reporting suspicious activity of the radicals.
