If that is in fact your question see the book Guns, Germs and Steel by Jared Diamond. Awesome book.

In short, because they had superior technology. Steel swords and armor on mounted horses is way more powerful than iron spears etc. But then the real question that the author attempts to answer is Why did the spaniards have superior technology.
