Hi if it is a double glazed unit and is not 'K' glass then fit the the smooth side to the outside as if forms a better seal against the rubber.
If it is 'K' glass then the 'K' glass needs to be fitted to the inside which means the rough side to the outside. They don't make patterned 'K' glass.
if you are only talking about a single piece of glass then it is to your own preference, but i always used to fit rough to the inside as it easyier to clean
