Macromolecules files r reported in Protein Data Bank format. The convention for DNA is to create the sequence in 5 prime to 3prime sequence. I want to know any program or any other way to create or change DNA sequence order to 5prime to 3prime.

First of all 5'->3' direction is the standard convention and not only for PDB.

If you need to create a PDB structure file you probably need a lot more than just the sequence.

Anyway...
Suppose you have the sequence:

3'-TAATAA-5'

you just need the reverse sequence : 5'-AATAAT-3'

You can do it on the web at:
http://bioinformatics.org/sms/rev_comp.html

Just choose in the box at the bottom to convert to "reverse".

You can also convert to the complementary strand or the reverse complement. Depends on what you want to do, you have all possible options (reverse-complement, reverse, complement).

You don't need to have it in FASTA format. Just copy paste your sequence.

Not only is your english so bad I cant understand the question. BUT how do you expect to get an answer that would probably take hours to write. Be realistic now....
