I can't tell you all the museums (there are way too many to name), but here are the main ones, with the tube stations next to them:
British Museum: Tottenham Court Road, then a short walk.
Science, Natural History and Victoria and Albert Museums: South Kensington.
The Musuem Of London: Barbican or Moorgate, then a short walk.
Tate Modern (art gallery): Blackfriars, then cross the river on foot.
National Portrait Gallery: Trafalgar Square or Leicester Square (latter followed by a short walk but is easier to get to)
London Transport Museum: Covent Garden.
Imperial War Museum: Lambeth North, followed by a short walk.
National Gallery: Trafalgar Square/ Leicester Square (as for Portrait Gallery)
Tate Britain: Pimlico, followed by a short walk.
Dulwich Picture Gallery (the oldest public art gallery in the world): West Dulwich or North Dulwich (overland Train) followed by a 15 minute walk.
National Maritime Museum: Greenwich (tube or Docklands Light Railway) followed by a short walk. Also nearby, the Cutty Sark.
The Horniman Museum (2005 family museum of the year): Train to Forrest Hill, then a short (uphill) walk.

That's a selection of the most popular ones, but there are many many more museums in London.
Definitely go to the British Museum, not only do they have a world famous and extensive collection the ceiling covering the courtyard is made of glass pieces (no 2 the same) and walking around in it you feel as if you are inside a diamond, don't forget to visit the library in the middle of the courtyard, it's amazing and easy to overlook

Wear good walking shoes because London is a superb walking city. Bring a good map of the city and begin. Be a happy tourist and first hop on one of the major red double decker tour buses which afford you a perfect overview of London and you can "hop on and off" as often as you please...some for two days! Know London has many beautiful parks which can be your oasis when needing a rest. Kensington Gardens in one of the world's wealthiest areas - See Princess Di's Kensington Palace and shop Kensington High St. and wander up Church St. for boutiques and such. Nearby: Royal Albert Hall, Science Museum, Natural History Museum and Victoria & Albert Museum. Hyde Park connects to Kensington Gardens. Explore Chelsea for boutiques as well. St. James Park - beautiful, sole restaurant inside. Green Park - high tea at the Ritz, Fortnum & Mason, Picadilly Circus (think Times Square). Shopping streets: Oxford, Bond, check for weekly markets...BUY "TIMEOUT LONDON" weekly magazine. Boat trip on the Thames - a must.
