Will be tapping off of existing gas line by replacing elbow with tee. 3/8" black iron to manual safety shut-off valve mounted on the hearth stone. What material to be used in the run from valve to burner? I will need to drill through the bottom of the fire box for the run from the valve to the burner.

Should 3/8 black iron be used and then use a flex line from the penetration point to the burner? Or can the flex line be used to make this run from the valve to the burner?

You need to use the black piping from the safety valve to the burner. The gas logs will come with all the piping that you use inside the fire box. Your local Gas Log supplier will have literature for you on how it's done. Good Luck

To be honest, you are really not going about this correctly. Want to save some time and be safe about the whole thing? Hire a professional. If you screw this up, it could be disasterous.
