She's probably growling at you. If it only happens when you put something over her eyes, then don't worry about it. If it is also during other times, bring her to a vet

It depends on the noise that she is making and her age. If she is grunting at you, she's just giving you her warning that, "hey i dont like this and i'm going to do something about it soon". If she's screaming, or shrilling. You are causing her great distress or hurting her. You may want to consider having someone else hold her while you clip, or having a vet do it. If you choose to do it, give her some positive reinforcement when it's done. Secure her hind legs and cradle her in your arms and give her a good belly rub. She may relax enough where she closes her eyes and starts to go to sleep. Just watch those back legs so she doesn't hurt herself. Good Luck!

That depends what kind of noise she makes. If it's a raspy noise, then she may have breathing problems: anything from chest not formed right, to cold, to pneumonia. If it's just a squealing or grunting noise then she's either scared or you are handling her wrong.
To clip their nails, I normally roll them over on their back. By rolling my thumb around the very base of their ears tightly, grabbing their fur behind their neck, then rolling them over on their butt. You'll see a line on their nails. Never cut beyond the line or you'll hit nerves and blood vessels.

Rabbits become very nervous when they are made vulnerable, such as not being able to see. They are prey animals in the wild, so they always have to be watching for predators, covering her eyes probably frightens her.

Usually rabbits don't make noise unless they're hurt. Make sure you aren't getting whatever you're using to blindfold your rabbit in her eyes.
