My mouse gave birth to 6 babies, 2 look the same, 2 others look completey different, and the last 2 don't look anything like the other 4.

If a female manages to mate with several males, she can give birth to several mice from different fathers, since they produce many eggs at one time. This is common in many other animals including cats, dogs and bears.

Yes, it is possible. In species in which multiple eggs are released for fertilization, sperm from two (or more) males can fertilize those eggs, creating a litter with multiple sires.

However it would be difficult to tell if a litter has multiple fathers by appearance alone.

Yes, but having different colored babies does not prove anything. Its genetic 101. It all depends on how egg/sperm split during gestation
