Difference: Placement in sentence, but also in grammatical structure. Quote is usually given as "This, too, shall pass." While either is acceptable, it is grammatically/stylistically
"cleaner" to place too/also next to "this" since it reflects back
upon it. Likewise, since will/shall is an auxiliary (helping) verb
that works with the verb "pass," injecting also/too divides the auxiliary from the main verb. (As for the difference between will and shall: Will is used for future tense; shall is the command form. Command form removes any doubt of "this" passing, making it inevitable, not debatable.

In common conversation, they are used interchangeably, but technically, the different placement of "also" refers to two different things. In the first sentence, "also" refers to "pass". So the sentence is saying (implying) "this" will do a number of things, one of which is "pass", i.e. in addition to everything else "this" will do, it will "also pass". In the second sentence, "also" refers to "this", and means there are a number of things which will pass and one of them is "this".

this will also pass - to me it means that I have met a rough patch and it will soon pass like all other problems.
this also will pass - it meant that even a particular product have gone through a test on it, this statement is saying that it will pass the test along with all the other products.
