The APA Style Manual works as well - but, as well Chicago, this is only about technical side.
Both of them are like telling you, which color your seats, windscreen, and backlights must be.
But to become a great driver, you have to learn by doing and having great instructors. There are probably borne self-trained drivers (though I've never met one), but to write high quality papers, one must be trained and receive feedback for her creations.

Consider a good graduate school, they normally have writing labs. Enroll into research writing classes. Check for comprehensive manuals.
