I need to use COM port 3, because I want to use CASIO's PC-UNITE software to download data to my infra-red enabled CASIO watch. This software keeps reverting to COM 3 after the first transfer, which is limiting.

COM3 is generally taken up by an internal dial-up modem as it's main communication link to the internet.

Open device manager and check for the presence of a modem. If you find it, open it's properties. You should be able to tell which port it is using from there. More than likely it will be Com3.

If you are running broadband internet (as most people are nowadays) then the modem is, effectively, redundant in your PC. If you know how to, remove the modem card from your powered down PC and reboot. Com3 will no longer be in use after that. Failing that, if you don't know how to remove it completely, you can just disable the modem in device manager.

Only one device can use a com port at any given time.

It is entirely possible that any other installed device is using the port of course, so check in device manager that there are no other communication devices on your PC that require a com port to work.

COM ports are serial ports. They are identified on most systems as having 9 pins, commonly referred to as DB-9. Check the back of your tower, what do you have connected? Try unplugging a few things, see if that changes the status in Device Manager. Have you made any recent changes?
