It comes from the disrespect France has gained for its poor record in military affairs over the last 140 years. The Franco-Prusso War was a complete disaster for the French, France only survived World War II with the aid of the British Expeditionary Force at the battle of the Marne, and they surrendered quickly to the Nazi's in 1940. They also pulled out of Vietnam and other colonial possessions quickly without much resistance.

Combine this with the fact French quesine includes high quality cheeses, we get "cheese-eating surrender" and monkeys was thrown in for fun.

Out of all the Germanic tribes, the Franks are also our greatest embarrassment.

It is used to describe the French who have a history of giving up to the enemy (i.e. surrendered to Germany in WWI and WWII). Plus, they eat cheese there, too, just like they drink wine.
