It's kind of a moot point now since Warner Brothers and what was Hanna-Barbera are now together as part of one big conglomerate.
But while Warners has done right by the H-B characters thus far, I would like to see more done with the advernturous ones like Johnny Quest and Space Ghost than just the humourous ones like the annual Scooby-Doo direct to video movie.

Warner Brothers, definitely. They had years more to develop interesting characters, and though Hanna Barbera characters were funny, they were not very smart (except maybe Velma).

I like them both, but Warner Bros. is marginally better because of their gratuitous use of slapstick and puns.

Francisc vs. The Big Shot.
The Big Shot would kick his a** and Francisc would never post another dumb versus question again.
