When you stop running completely, you have to re-train your body. Our bodies are naturally lazy ;) I think you might have pushed a little too hard, too fast after you quit for awhile. Cut it back to 2 miles a day for a week, then gradually increase the distance by a half male every 4 days or so. Make sure you're not beginning your run after you've just eaten or drank a lot. Good luck!

Can you go the same distance on an eliptical without pain? If you can, then it sounds like you've got an internal injury of some kind. If not, you might be getting anemic. Go see a doctor either way.
