I would expect to spend $4000-6000 for every aspect of the trip. The plane ride is at least $1500 for both of you, maybe upwards of $3000. The hotels will cost a little, and you'll want to have some extra spending money. But seriously, there's two big things you'll want to consider.

1. Plane ticket cost. This alone can mean a $1000 difference for two people.
2. What you want to do.

If you're conservative, like me, and choose the right time to fly, you could get away for just $4000. But no matter what, I would encourage you to go. It will be the trip of a lifetime.

Use expedia.com. I found pretty low rates for September flights, if you want to go that quickly. Make sure you use round trip, of course.

I used to live there, just moved back to the USA 4 months ago ...

Beer - $5 - $10 USA for 1 small bottle
Train "Subway" - $5-$8 for oneway within 23 wards of Tokyo
Night Clubs - up to $50 entry fee
Bullet Train between cities - Around $200 -$600 per person

Things like McDonalds, Wendy's, KFC, Subway will run you about $5 for a value meal, pretty cheap.

I you decide to drive anywhere, Tolls are very expensive. Just a short drive on the Chuo could cost about $40

If you watch what you do and where you go, $1000 per person should be ok, not including your hotel ... just do things that are free like Ueno Park, Temples/shrines, walk around Shinjuku and window shop ...

It's a fun place, you will enjoy it :) I recommend going to Tiki Tiki polyneasian resteraunt in Shinjuku. It's nest to Shinjuku San-Chome subway entrance.
