To this point of their careers, Pujols has been better, and there's no doubt that he's the most dominant force in the game. He's also infinitely more likable than the surly Bonds, who seems to go out of his way to alienate himself.
Career-wise, it will be interesting to see how things fall into place. Pujols has yet to have a season that approaches Barry's 2001-2004 stretch (check out those OBPs!), but those seasons might be forever tainted, anyway.

You can't compare the two. Bonds has how many stolen bases for his career? How many errors this year? OBP? Which one of them has the record for walks? How many Gold Gloves does Pujols have? Bonds has eight! How many MVPs has Pujols won? Pujols needs to play another 15 years to even be in the same category as Bonds.
