If I had a flat roof that I was going to cover with tile (assuming this makes it a usable space, like a deck), I would first cover the roof with a membrane to completely waterproof the roof, then add the tile on top with a slight pitch to run water off to an open end.
The problem you are in now, is to find the leaking areas and try to seal them. I'd try a bathroom caulk, try to match points of the stains with specific areas of the roof and look for cracks between the tile and grout. This may not be 100% successful because you can get water infiltration running along internal support members before it finally drops onto your ceiling.

the roof was tiled with "bath tiles"? I never heard of that...
Sounds like you need to invest in a new roof quick.
If you need a quick fix call some place like Sears or some roofing contractor to patch it till you can get a new roof.
