You can take a taxi from your hotel to the SF Caltrain station at 4th and Townsend St.

Caltrain runs approximately every 1/2 hour (more often during commute times). Purchase your ticket at a machine in the station - you cannot buy them on the train.

Take the train to Santa Clara station. (one stop prior to San Jose Cahill Station.) Trip time is about 1 hr, 15 mins.

You can take the Airport Flyer shuttle from Santa Clara station to the SJ Airport. The Airport Flyer is free and operates seven-days-a-week from 5:30 a.m. until midnight. Buses operate every 10 minutes on weekdays and every 15 minutes on weekends.

There is a train from San Francisco to San Jose but it isn't really conveniently located to the SJ airport, and depending on where you are in SF, not convenient there either (though you can take public transportation to the train statio).

Your best bet is to use an Airport shuttle service, otherwise you may spend hours and a lot of hassle doing what you propose.
