John Travolta's character killed a Mossad agent and copied that agent's face, then he dumped it in the basement. Later on, he placed the body on the helicopter which was blown up by Hugh Jackman's character. Travolta's character didn't ride in the chopper, he went down the stairs of the building. That's why the forensic experts "misidentified" the dead body. Basic deception through misdirection of optic perception.

It wasn't John Travolta's character, but rather a frozen corpse that had been altered to look like his character, all ready to blow up in an "accident," such as a helicopter explosion.

The body was a decoy for the end when the helicopter was blown up, so they would think he was dead. That way they wouldn't have to investigate and he gets off clean.
