At the moment, it's James Howlett, but Marvel's always rewriting things, so who knows what'll happen.
This was revealed in the excellent miniseries "Origin" a few years back, though it's suggested that Wolverine's father could be a man named Logan, rather than John Howlett, than man who raised him.

Well, he's gone by several names.
We all know him as Logan - but he also has gone by Weapon X (when he was in the program), Patch (especially when he was in Madripoor and/or when the X-men was thought to be dead/missing), Wolverine, Wolvie, ol' Canucklehead...
Of course, with 'Origins' came about his earlier history, and the introduction of his 'real' name.
And that's James Howlett.

Logan was the last name of the gardner of James Howlett's (Wolverine's real name) and Wolvy's biological father. He used it after he accidentally killed his real father when he popped his claws (bone) for the first time, and had to go on the run.
He eventually repressed this bad memory, thanks to his healing factor and may remember it during the new Wolverine:Origins series.
This story can be found in the Origins trade paperback found at any comic book store.

One of these days I'll have to read the series on Wolverine's 'true' background. Until then, I hear his 'real' name is James Howlett.
