It may depend on what caused the stain. Sounds like it's either algae or possibly copper. If it's algae, a simple sweep of your pool brush will deal with it. If it's copper, you'll need to get your water tested by a local shop. Usually the only reason copper is deposited in a pool is because of agressive water balance.. The pool pros will be able to help you get your water back in balance and also to chemically treat it and the stain to prevent further staining.

I have had very good luck with a cleaner called Mean Green. I have found it will clean almost anything.
