I can do most of the jobs just pulling on it or removing with a swiss knife but there's still a thin layer of the transparent sealing on the side of the windows. I would scrub with a metal brush but I'm afraid of removing the paint.

Any adice of how to remove this?

take a "5 in 1" blade.......looks like a putty knife but has 5 different uses.......( lowes) use the pointed end to dig the remaining caulk out and to cut it out.

if any of the old sealant remains, this could be a bigger problem . You need to find out if the old sealant was silicone or a urthane.

If it was a urthane caulk, you can put new silicone or urthane caulk on the old. If the old caulk was silicone, you can only put silicone caulk on it. Urthane caulk will NOT ADHERE to silicone.

If the old caulk is well bonded then you can apply new caulk over it. You do need to apply new caulk to prevent a draft.

even worse, scrape with a razor blade, sand and repaint
