You can usually find some pretty good deals in the Piedmont area of Oakland (in the city of Oakland, adjacent to the city of Piedmont). The area is really safe. Otherwise, Mills College area isn't bad.
Almost all of Alameda is quite nice, and affordable, too. I think there's that psychological barrier that people have about living on an island, and it does take more time to commute from Alameda than from most other places. But it is definitely a cute little town with lots of shops and nice neighborhoods.
Albany and El Cerrito would be my next recommendations, but I think those areas are a little less quaint.

Check out Walnut Creek, Concord, Pleasanton, Pleasant Hill, Danville, San Ramon. These are definitely nice places to live, definitely I would not put them in the category of Cheap.

Not so easy to combine safe/cheap.
Berkeley (the parts further away from Oakland, that is); Concord; Martinez; Pleasant Hill; Walnut Creek alll pretty safe.
As far as cheap, can't really generalize.

safe ones: piedmont, pleasant hill, martinez, south antioch, clayton, san ramon, danville, brentwood.
not safe: oakland, hayward, pittsburg, pinole, richmond
cheap: oakland, hayward, pittsburg, pinole, richmond
