They plugged him back into the matrix.
If you remember in the first movie, (I can't remember his name) but he made a deal with the agents, if he helped deliver Morpheus to them, they would plug him back into the matrix.
Since Neo helped The machines,I pretty sure that they plugged him back into the matrix.
It would be a fair trade off since Neo was blind.

There is no clear resolution to this, though the machines did unplug him and carry his body away in a quasi-messsianic scene. The machines likely liquified his body and fed it back into those humans still plugged into the biothermal energy network. This works for the Matrix universe because it provides an opportunity for rebirth, with a new character being the next ONE. What will they call that character I wonder? Eno? Eon? Noe? Oen? I lean toward Eon.

matrix is good the first time after that it sucks what happened they plugged him back in why they got the machine that helps the humans fight them beats me they didn't think about it
