Mojo Jojo would hypnotize Stewie with his uncanny linguistic rythm. Stewie would be hypnotized like in that one fam guy episode where Bill Cosby puts on the hypno-goggles and foils Stewies plan to hypnotize the nation while they watch Kids say the darndest things.

He is more Evil then Mojo Jojo
And Mojo Jojo can't even catch The Powerpuff Girls.

Stew would win because none of his inventions every malfunction. And as for Mojo every time he makes something it backfires. besides mojo haven't really evolved he's just some monkey that can talk. On then other hand Stewie is a genius so he is not only capable of over coming obstacles but reconfigure things from actually becoming an obstacle.
Darn it he just can't kill Louis for some strange reason though.
Remember the episode when Stewie created a device that reversed time?

Stewie would win. Stewie is in it for the long haul and is motivated by politics, while Mojo--while he has more experience--is largely motivated by economics and the short term gain.
