A vacuum has nothing at all in it.

Also, protons, neutrons, and electrons make up atoms, so it can be said that they do not contain atoms. A quark is part of an electron, so it has no atoms, either.

hi. Molecules comprise better than one atom, those could be an identical atom. working example h20 (water)hydrogen and a couple of oxygen atoms bonded mutually. yet another occasion is CO2 (carbon dioxide) or O2 (air). Their are categories of bonding that joins those atoms, well-known chemistry handbooks will clarify. Baz

protons, neutrons, and electrons have no atoms - they are the building blocks of atoms. Smaller than this, there are quarks and other sub- sub-atomic particles.

Yes, everything you see is built up from atoms, the basic building blocks of matter.

Quarks are part of atoms, thus they can't contain atoms in themselves.
