Sounds like either a bad MAF or IAT sensor. Possibly just the connection to one of those sensors as well. The dealer scan should have been able to spot this. :-\

OMG! I have a 2001 Pontiac Sunfire too!!! Mine does that too! It will like, hiccup between 3rd and 4th gears, but then once it hits 50 MPH, it runs more smoothly. It's intermittant. I too have checked the fuel filter, the spark plugs, I've spent hundreds of dollars on diagnostic fees. I was told it might be my head gasket and shouldn't drive it, so I had it towed to the dealership. They insisted that there was nothing wrong with my car.
They claim there is "Nothing wrong" with my car. I wonder if it has to do with that recall we had. It was for some automatic switch. I haven't had mine done yet.
Have you had any problems with your radiator fluid? Mine drinks coolant like it's going out of style. I have to carry a huge jug of Dexcool in my trunk at all times....
I can't believe you have the same problem as me. I'd be so interested to see what the cause could be!!! Keep me posted!

it jerks because it is an automatic and it is shifting gears for you. it's called shift shock. mine does it because i accelerate fast and to change gears it must completely shut off the accelerator then use the clutch itself then switch the accelerator back on

it does this because you have a bad throttle position sensor.. this is not a transmission problem...
