No- ovarian cysts cannot affect the results of a pregnancy test. The info below is misleading. If you haven't done so already, see your doctor for a blood pregnancy test at least two weeks after a missed period as this is the most accurate time to test. A blood test is also the most accurate way of testing- urine tests are well known to be inaccurate.

Definitely not. Ovarian cyst does not produce the hormone produced during pregnancy ( human chorionic gonadotropin or HCG).HCG makes a positive result in pregnancy test.Other conditions that produce this hormone (beta HCG) in the absence of pregnancy are: Hydatidiform Mole (H Mole or Molar Pregnancy),and some cancer.
