That is unusual in a fuel injected car.
You are running rich? Have a a carbon hot-spot on a piston?
leaky injector?
Need more info.

Is this a new problem? if so you can put some fuel system cleaner in the gas tank, (buy at parts store) Most cars run on unleaded 89 octane gas. If your car is a high performance car, you may need to run more expensive gas(higher octane gas) to help with dieseling. It could be a timing issue, but not likely, If you switched to a lower octane gas because of cost, then switch back and see if the problem goes away. Let us know. Good Luck Dave
Update:
Thanks for the extra info, we can rule out high performance, needing higher octane! it should run fine on regular unleaded.
General maintenance, clean air filter, do a fuel system cleaning, (just put it in the gas tank) It could be a vacuum leak causing a rich mixture, check for vac leak. can also affect timing. change spark plugs. That's not a hard truck to check timing on, do that. It has a timing chain so it could have stretched. That's about all, do that and let us know. See ya Dave

possible causes;
over heating
idle too high
timing needs adjustment
hot spot in combustion chamber
Usually, a good tune up will help this problem. Don't ignore it, You can damage the engine if it goes on long enough.
