Science Museums in Boston, MA
The Museum of Science located across from the Science Park T Stop on the Green line is one of the better science museums I've been to in the northeast. It gets a little crowded on the weekend with kids and parents so be sure to go on the weekday if that's available to you.
The MIT Museum is really excellent and if you're traveling alone or without children, I recommend it highly. http://web.mit.edu/museum/
I also recommend if you're interested in history museums to walk the Freedom Trail. Many of the attractions along the trail are actually historical museums and places. If you start in Boston Common you would be able to see the Old State House, Burial Yards, and Churches, not to mention Fanuiel Hall, Paul Revere's House as you walk closer to Charlestown which has the U.S.S. Constitution Museum and Bunker Hill. http://www.freedomtrail.org
(You can also take a Freedom Trail Tour with a guide--they leave twice daily and are operated by costumed period guides who work for the Boston Historical Society)
The Museum of Fine Arts is incredible. I really enjoy the Egyptian and Greek exhibits myself, but they have a really awesome impressionist exhibit right now--and they always have special exhibits rotating every 6 months. http://www.mfaboston.com
If you're going to be in town for awhile and seeing a lot of museusm you should get the Boston Explorer Pass http://www.explorerpass.com or the Go Boston Card http://www.gobostoncard.com because they include the museums in Boston--historical, art, science, all of them for one price.

There is the Museum of Science, The Museum of Fine Arts, The Constitution Museum, Isabella Stewart Garner Museum, MIT Science Museum, Kennedy Museum and The Children's Museum. These are the biggest, and all right around the city. There is also The Freedom Trail, which is a tour of the city, but it's practically one giant museum because Boston is so full of history!....Slightly outside of the city and much smaller there is also a Boston Fire Museum, and a Butterfly Museum, where you can learn about butterflies and walk around through a habitat. Very fun for childen. I suggest the MOS and MOFA definitely though!
P.S. For something that might not be a museum, but you should definitely do try to check out Fenway Park! The tours are amazing. Make sure to walk around the North End and check out some Italian restaurants, and the sites of Fanueil Hall (the aquarium is right there as well!).

The Freedom Trail, which has many of the historic sites in Boston, including the Old South Meeting House, Old South Church, Old North Church, Paul Revere House, a couple of old cemetaries and a few others as well. The Public Garden is really pretty year round. Shopping at the original Filene's Basement downtown. The Museum of Fine Arts and the Isabella Stewart Gardner Museum are both near each other and are worth seeing. Also the Arnold Arboretum in Jamaica Plain is really nice and a lot of the "Emerald Necklace" park space near there - it was designed by Frederick Law Olmstead. And Harvard Square and the campus in Cambridge is worth a visit as well. Walk around Beacon Hill and the Back Bay. Also for some of the best Italian restaurants in the country, go to the North End. And while you're there, go to Mike's Pastry. Actually, if there's one thing you do in Boston, make sure it's Mike's Pastry in the North End. (Don't worry there's a lot of opportunity to walk off the calories). Oh yeah and Fenway Park too.

Absolutely agree that Boston is splendid looking and just walking around and existing in such an atmosphere is pleasurable in itself. Not sure about car museums but there is a ton of History and culture to absorb - parts of the city are like time capsules in themselves with original architecture and cobblestones streets, etc. Plus if you go in the Fall it is drop dead picturesque, too.

Boston is absolutely beautiful, to take in its full splendor go out on one of the cruise boats that take you into the bay and look back at the city....it's spectacular. Also one of the sight seeing tours is well worth it. They take you all around the city and describe everything to you (most will let you get on and off) If you have time, a great side trip (not far away) is Rockport. It is a small fishing village that has turned all the fishing shacks into shops. It has very quaint and beautiful, right on the ocean. Enjoy!

The very first place you should go is to the Skywalk in the Prudential Tower. You get a really good history of Boston, and a great aerial view of the whole city before you go walk it on foot.

I went to Boston in may to visit friends, we had lunch at cheers then went to the aquarium, then the Imax.
I wanted to do a walking tour and some other stuff, but it was *really* hot out, there was a group of us, and `till we did that we were ready to leave.
It was a LOT of fun.

Don't forget the Boston Duck Tours (http://www.bostonducktours.com/). I've taken them before and their captains or "conductors" are very humorous. They have names like Captain Cookie and Salty Magoo.
If they are playing, the Boston Symphony Orchestra "BSO" (http://www.bso.org/). They are a very good orchestra. I believe that they play outside in the summer.
