i would say as something to remember him by, or something to give to her mother (who saved him from the carnival people when he killed his "master"), and apparently the Phantom is important to Mme Giry, as she was bidding on the music box in the beginning of the movie.

She took it as a token of her love once for the phantom....She kept it until the day she dies. And at the end the phantom put a rose on her grave which means he still loves her too.

as a token, I would think. I guess? I'm not sure. but as a token, i guess, because the phantom had a huge part in the opera, and so she took it as a token. I don't know.
