Lillian Mae
Lillian Michelle
Lillian Renae
Lillian Maria
Lillian Jeanne
Lillian Rose
Lillian Isabella
Lillian kind of covers two of your ideas, since she can go by either Lillian or Lily with Lillian as her given name.

My first choice is Isabelle, or better still, Isabella. It is a little common these days, but it's a beautiful name and sounds great, especially Isabella. You can call her Bella (beautiful in Italian) as someone already suggested, or Belle (beautiful in French) if you go with Isabelle, or Isa (pronounced "eezah") which also sounds nice. I think it's classy and it lets room for nice nicknames.
Second choice: Lily. Short and pretty. The only downside I see to it is that if she doesn't like it (it may happen), she can't even shorten it. She'll have to live with it.
Third choice: Lillian. Sounds nice, classy, and you can even call her Lily for short.
I'm not a huge fan of the name Madelyn, though. If she wants to shorten it, it could be Maddie but it's too close to "mad" meaning "crazy" ;-) Lyn could be another option, but the other names are prettier for my taste.

Just my opinion: Isabelle's the only one I would even contemplate naming a child. It's pretty and classic and the nicknames that come from it aren't bad at all. The names Lillian and Lily remind me of perfumed bathroom soaps--the strong smelling purple kind. If you are going to name your child Madelyn, you should spell it properly: Madeline. It's very popular right now to replace other vowels with a "y" in baby names, but it seems like such a silly fad. It's pronounced the same, after all. Why not just stick with the classic?

Madelyn is very popular, I have and Maddie and think it is too common. Lily is so cute. Isabelle Lillian is a good name, too. Lillian Rose, is cute then you can call her Lily. Lily by itself is hard to give a middle name to because it is just one syllable. So I say name her Lillian and call her Lily. Just in case you don't like that, Isabelle Marie is very pretty too.

Lillian is my favorite, you can always call her Lily, but she will have a full, dignified first name. I actually kinda like Isabelle for a middle name. Madelyn seems too old in my opinion. Congrats on the new addition.

I say Isabelle Lillian. I have an ugly cousin named Madelyn, so I say NO for Madelyn. Lily to me is too plain.

I love the name Madelyn, and I also love the shortened version, Maddie! What about Madelyn Joelle or Madelyn JoAnne?
Isabelle would be my second choice, but I like Isabella (or Bella)better.
Lily is OK.
Not wild about Lillian at all.
