Heat is electricity's worst enemy the hotter the component is the more resistance is created. When the alternator is producing electricity heat is the byproduct. That's why they are made out of aluminum casing. basically it means its working. the copper wiring may be blackened due to off set bearing causing armature to rub against coil field. or brushes may wear and release dust.

Heat is normal.
If it is too hot you have too many thing on at the same time creating a heavy load or the voltage regulator is bad.
