Stewie and Brian are tied for my favorite. That is only because they are a duo in the show really. They really make the whole show for me. If you took them out of it, there would be no real comedy of any kind in the show, except stupidity being funny that is.
If forced to choose though, it would be Stewie just because he is cute and hilarious.

Stewie, everybody loves Stewie; oh wait wrong show. No, it is Stewie, because he knows Brian can talk; and he can also beat the living crap out of Brian. Plus Stewie is so multi-layered.
