The fire will ionize some the gas atoms inside the microwave unit. This may cause severe arcing from the magnetron, if the unit is operating, which can severely damage the unit.

It is best, should you observe flames inside a microwave to shut down the microwave, and extinguish the flames as quickly as possible. Do not operate the unit again until it has been checked by proper technical personnel to ensure that the unit was not damaged.

it will catch the microwave on fire and then the kitchen then your house...grab the fire extinguisher and put it out.
