Only when I start my engine in the morning, or after many hourse of being off, and then I drive a bit will my engine idle get rough/stumble when I apply the brakes.

As soon as I put the gear in Park, while still holding brake down, the idle will get better. The idle will completely smooth out when I then take my foot off the brake, but if i put it back on, it'll get rough again.

I have done a complete fuel injection cleaning and replaced the air/fule filters, spark plugs, and fuel pressure regulator. Any help would be appreciated.

Is it possible this could be the brake booster having a vacuum leak, or any other type of vacuum leak?

Yes it may be. With the engine running, and in PARK, put your head under the dash and listen while you press the brake pedal about an inch and a half. You shold hear a short gasp while the pedal moves. If it continues to hiss or wosh as long as you hold the pedal the booster has a "replace the booster" problem. Verify by pulling out the booster vacuum hose and pluging it off to stop the vacuum leak. Try your brakes again and see if your problem is gone. If you don't find a problem there, unplug the brake light switch. If your problem disappears, you migh have an odd problem with a ground for the fuel pump. You did not divulge the vehicle details so this may or may not apply to yours. Some old GM A bodies from the '80s used to do this.

try cleaning idle air control valve.
