There are few ways it comes up:

1. Check start up is any thing loading:
Start-All Programs->Startup, delete if it looks suspciuos

2. Have u installed any drivers or software recently? Few software they post registry value incorrectly in OS, leaving windows vunerable to look for files to load up, and when it misses, it opens up system32 folder in start up.

Ex.Like spybot (Adware/spyware removal tool), if you have enable to load and scan at start up. and in reg. it might leave like "SpybotSD TeaTimer"="F:\\Program Files XP\\Spybot - Search & Destroy\\TeaTimer.exe". But It needs more quotation marks in registry for this value. So in the end each time it will pop up system32 folder

3. The final try system restore option.
My Computer>Properties->System restore tab

Check to turn off and reboot
After restart
Then uncheck in the same location and reboot

4. last option, virus but not a measure

thats a win32 error...
thats a real crap viruse... It've effected many systems worldwide...
all u can do is to attempt to remove it by running Norton Anti Viruse... but that would be just a waste of time.. coz in the end there wud be no result... so I recommend u to reinstall ur Windows...by using standard format

I'd do a virus scan that should help because the folder shouldn't open by itself.
