There are many different types of piercing, going through the shaft, the head, or as other's have described, through the urethra and out the underside. There are also related piercings through the scrotum and frenum.
Basically, you can be pierced any which way you please. There are more radical bodmods (body modifications) available for the penis, including subincision or meatectomy (splitting of the penis to make it forked).

The most common one, a Prince Albert, pierces through the underside of the head and comes out the pee hole. This piercing essentially gives a second pee hole. If removed the second hole serves as a permanent second pee hole. The hole will most likely never close.

The ones I have seen are right thru the end hole and come out the side that rests on the belly when - er- engorged. Looks painful and feels incredible.

Yep it goes through the eye, and comes out erm on that bit of skin that joins the foreskin and head together.
