All birth control can have that effect. It is affecting the hormone balance in her body. The pill can cause breakthrough bleeding and while it usually only lasts the first couple months, in some women it can last the entire time it is taken.
For most women the shot can cause periods to completely stop after several months but again there is always that chance that your girlfriend would be the small percentage that have regular periods or even 2 a month while on it plus the other side effects such as weight gain.
No birth control guarantees a completely regular period.
My only suggestion is to have her talk to her Dr. about all the different options and which would be best for her. It could be that she just needs a higher or lower dose of what she is taking now.
I had that problem with a pill I was on a while back, they lowered the dose and then everything was fine.
Hope she is able to come up with a solution that works.

Sometimes birth control will do that. She should go back to the Dr. and get a prescription for a different kind. Sometimes it takes trying several different kinds to find the one that works right.

That's how 'the pill' works. It prevents ovulation, and thins the endometrium, so if fertilization does occur, it will likely not implant. Some women's periods simply become abnormal on the pill.
If she is taking the pill properly (perfectly), she should notice another pattern forming with regard to her period.
Any other methods will be less effective than the pill, but they are out there, ie. condoms.

there could be other circumstances but her birth control if taken properly should not make her irregular
if she wants to ditch the periods all together she could get on the shot

The diaphram is much better than the pills and won't affect her periods at all. In fact, you can use it to have sex while she's having her period so that the blood doesn't make everything all messy.
